Diagnosing mysterious errors

Ok I'm new to this Network Probing business
I can see in the user guide how NP works but I can't see how I'm gonna use it for troubleshooting.
I have this local area network. Small with 3 Windows servers and 50 PC's. At least once a day about half of the users gets disconnected for a few seconds. I'm not a rookie to the server business and I am quite sure theres no problem here. I suspect the physical network or maybe a switch or one of the PC's, BUT how the ... can NP help me with this? Where can I find guidelines to this ?

Network Probe can only show bottlenecks or weird traffic in your network, not any physical errors.
